Now lets be reasonable here. A Marill is obviously based off of a mouse and won't grow to be seven foot tall. BUT some pokemon are different heights in the anime, and the difference between height in the anime and game is sometimes slight to large.
Briefly consider the following;
This Dragonite is seen in Episode 13 of the original series. He's obviously HUUUGE. But later in the anime you see considerably smaller Dragonite that are a little more reasonable when you're considering what's 'doable' around the site.
Bulbapedia has Dragonites official height listed at 7'03" which is approximately what he appears to be in the picture just above.
Bottom Line
Some pokemon, like Marill, won't be massive as it's based off a relatively small creature. Some pokemon, like Dragonite, who is based on a dragon, may be large at times and small at others. Its usually a good rule of thumb to check what Bulbapedia says for heights on any pokemon, but variances in height that make sense are alright too. Just be aware, especially large pokemon are not usually able to get into the school and navigate the halls. A height restriction is also put in place for events that pokemon are allowed to attend (such as dances).
